and yes...at least one permit was granted to a large protest while at least one was denied to a large church. What is the implication I'm supposed to take from this? That there is a general or systematic bias for one or the other?

The implication you should take is that pandemic restrictions were essentially never enforced against protests but sometimes against churches, based on a observation of the protests that occurred, individual denials (like in DC), and written rules (like in California).
