So many excellent picks here. Not sure if anyone else mentioned it, but I'd like to go with Southland Tales. That movie is some pure high-grade sci-fi camp. Donnie Darko is amazing, but Southland Tales is such a pile of wonderful nonsense that I still smile when I think about it.
That has been one of my favorite comedies since it came out. They had me at "Communism was a red herring".
Sooooooo good. Not sure if I could call it my favorite Gilliam movie, but that's just because Brazil exists. Either way, Munchausen is a nearly perfect film. It's a battle of creativity against the dull forces of brutality, and it's no wonder that it was too cool for the room at the time.

Oh man, Guy Davis was the perfect artist for that book. He's a master of mood and framing. It's been years since I've read SMT, but the foremost thing that sticks in my mind is how adept Davis was at drawing fear.
